I found a workaround for this problem. I copied Alto measures 5-18 and pasted them in Alto 47-60 (which I was going to do anyway, in part) and deleted the notes where they were not what I wanted there.

But, now when I do the qsik command, Alto measures 47-60 properly transpose to Cm.

I hope I didn't waste anyone's time.
